After rearranging a map, it often ends up grouped around two central concepts, sometimes with a polarizing or gradual scale, with colors ranging from warm (red) to cold (blue), and sometimes with a structure like a marshalling yard (few tracks incoming and outgoing but many in between).

What if there are so many connections that a conceptual map becomes an entangled mess? I don't worry because mostly I can rearrange the items such that no or only few lines intersect.

Should an app always minimize the amount of clicks and moves needed to construct a large overview? For me, some redundancy and overhead in (haptic) engaging with my concepts, leads to more familiarity and even retention.
