Folders of the operating systems keep related stuff together independently of the apps that created it, such as URLs and references, rough sketches and finished diagrams, short drafted text snippets and long refined writings. Most of my stuff from clearly distinguishable projects and topics lives in such folders.

For bookmarks, I drag the security icon from the browser's address bar to my desktop (I never maximize the window). Then I often need to rename the label that comes from carelessly written page 'titles', and often I add remarks like " (crap)". Then I move the icon into the folder of the appropriate project or topic which is often reachable via a shortcut or is just a few levels below or above. If that folder window is hidden behind other windows, my mouse movement takes a detour via the taskbar button ('Never combine"d) to bring it to the foreground just before releasing the mouse-button.
